You could say that since Donna had a parallel reality created around her (as opposed to being shifted into an existing parallel reality), that anything around her was automatically moved into that parallel reality, including the Doctor and his timeline.
Or you could call it a Big Honkin' Plot Hole and Continuity Error, and goodness knows Rusty's never made that kind of mistake before.
